To me how to deal with those data is the choice of the program.
Unless I have misunderstood your example, that is daily work with PyMca.
Either with PyMca or by our minimalistic silx viewer we can choose to
browse them, we can show them as a stack, we can see them in 3D, we can
make isosurfaces, we can make cuts in depth, ...
Again, if your program only supports one signal, show that signal.
