Dear Colleagues,
I think this is a much improved file. I append the layout I am
seeing. Working down from the top:
1. This sample has one linked data file. I believe the general
structure intended to be seen
via the links is
/entry:NXentry
/data:NXdata
/data_000001[500,1065,1030]
@image_nr_high=500
@image_nr_low=1
/data_000002[500,1065,1030]
@image_nr_high=1000
@image_nr_low=501
...
I agree with Pete that we need to add a signal attribute, but I would
suggest we work with
the new group level signal, axes, etc. attributes. That raises the
question of what the group
level signal attribute should contain as a value. I would suggest
listing all the data_... arrays
as in
/entry:NXentry
/data:NXdata
@signal=["data_000001","data_000002",...]
/data_000001[500,1065,1030]
@image_nr_high=500
@image_nr_low=1
/data_000002[500,1065,1030]
@image_nr_high=1000
@image_nr_low=501
...
Alternatively, each external link could be in a separate
data_000001:NXdata, data_000002:NXdata, etc. group each with its own
signal=data_... group
attribute.
Adding the axes attribute and various ..._indices attributes should, I
think be the responsibility of the beamlines, rather than of DECTRIS,
but I would suggest we add helpful examples to the NXmx documentation
2. As Mark has noted, the detector group has an NXgeometry group. I
would suggest removing it and simply having the beamlines add their
own axis information.
3. As Mark and Pete have noted, the detector_distance tag should be distance.
4. The structure of the detector and detector module information in
these files is:
/entry:NXentry
/instrument:NXinstrument
/detector:NXdetector
/detectorSpecific:NXcollection
/detectorModule_000
with no NXclass for the detectorModule_000 group and a lot of
information that NXdetector
gives for the detector as a whole, such as flatfield and pixel_mask,
are given in these
files module by module. Inasmuch as this is buried in an
NXcollection, it is not subject
to validation and therefore not an error, but I would suggest the
beamlines be encouraged
to add the official metadata at the top level. That being said, I
would suggest we add
functional equivalents of the DECTRIS tags to NXdetector_module
because that would
let a visible and validable flatfield and pixel_mask be handled module
by module simply
by links to the non-validated DECTRIS values, without having make any
assumptions on
how to map to full detector arrays.
5. I agree with Pete that the sensor material should be "Si". In
addition "A" is Amperes,
not Angstroms. I think we should have "angstrom" as the units for wavelength.
6. The general issue here is that what the detector is producing is a
subset -- albeit an essential subset -- of what is needed to process
the data. If we do not find a way to ensure that beamlines populate
their NeXus files with all the groups and fields needed to process the
data, we are solidly back into all the problems we had (and to some
extent still have) with miniCBF files. We cannot expect DECTRIS to
populate the detector HDF5 file with metadata they
don't have, but the beamline does, but, perhaps we can ask that they
join us in providing
documentation and software to help beamlines augment the detector HDF5
files with
the groups and tags for various application definitions, starting with
NXmx to help make
it easier for people to work consistently with data from different
Eiger detectors on different
beamlines. To keep this easy and general all that is needed is a hook
in the collection software that will merge one or more properly
populated beamline template NeXus files into the output HDF5 files,
either during the collection or shortly thereafter.
I hope we can all look over these important files between now and
the 3 February telco so we can either come to a satisfactory agreement
or at least understand what work we still need to do.
Regards,
Herbert
