It should. Napi does not purposely limit the filesize. But there may be 
a bug..  And the FAQ for HDF-5 says it does
not limit filesize either. However, there  are some filesystems out 
there which limit the file size. For instance we
are using AFS which limits the filesize to  2GB. So, the first thing to 
verify is that your file system supports > 2GB
files.
